SYNCRODANT ANNOUNCES HETEROGENEOUS DATABASE INTEGRATOR

Syncordant, a data integration company, has announced the release of its new enterprise-class product, the Data Integrator. The new product enables a single, real-time, customizable view into multiple heterogeneous databases distributed anywhere in the world.

According to Syncordant, customers using its Data Integrator can begin productive work within hours of installation. The Data Integrator can feed applications, report writers, query tools, or web portals, and it is not necessary to transfer or copy data from different databases into a central one to query the Data Integrator. The product queries in place from wherever the data is located.

Another benefit of the Data Integrator is that advanced data ownership and security features can limit general access and define overall visibility. For example, the data owner can limit general access to a resource, and the Syncordant administrator can further narrow visible schema elements and assign appropriate privileges to different users and groups.

Additionally, if a certain database system needs to be swapped out, the Data Integrator can abstract the data layer so that databases can be seamlessly changed. This abstraction of the data layer can also simplify the work of application builders and integrators. Business intelligence applications are able to essentially build apps that provide near real-time results-a real-time data warehouse. Furthermore, the Data Integrator supports and can integrate the most popular dialects (such as Oracle, MySQL, DB2, MS SQL Server, and others) of remote stored procedures.

When companies merge or are acquired, often they are on different databases, and it can take weeks or months to integrate systems based on those databases. "The acquiring company or the merging companies want to be able to share data, and there is really not any simple, easy way to do it," Richard Preston, president and CEO of Syncordant, tells 5 Minute Briefing. "It is a consulting project, but with ours you can within hours figure out what is in each database and come up with your own schema and get information that you need to run your own business from multiple databases from anywhere in the world. It is kind of like a virtual screen in a sense that is customizable. Human Protein Reference Database--2009 update.

Human Protein Reference Database (HPRD--http://www.hprd.org/), initially described in 2003, is a database of curated proteomic information pertaining to human proteins. We have recently added a number of new features in HPRD. These include PhosphoMotif Finder, which allows users to find the presence of over 320 experimentally verified phosphorylation motifs in proteins of interest. Another new feature is a protein distributed annotation system--Human Proteinpedia (http://www.humanproteinpedia.org/)--through which laboratories can submit their data, which is mapped onto protein entries in HPRD. Over 75 laboratories involved in proteomics research have already participated in this effort by submitting data for over 15,000 human proteins. The submitted data includes mass spectrometry and protein microarray-derived data, among other data types. Finally, HPRD is also linked to a compendium of human signaling pathways developed by our group, NetPath (http://www.netpath.org/), which currently contains annotations for several cancer and immune signaling pathways. Silkworm nucleotide databases - Current trends and future prospects

The domesticated silkworm, Bombyx mori serves as an ideal representative of lepidopteran species for a variety of scientific studies. As a result, databases have been created to organize information pertaining to the silkworm genome that is subject to constant updating. Of these, four main databases are important for store nucleotide information in the form of genomic data, ESTs and microsatelites. These databases also store data related to other lepidoptera and important insects, which help in insect biological research. Though a considerable amount of nucleotide data is currently available, there is a paucity of data related to silkworm and other lepidopteran proteins. Hence, the focus of this article is to present the current status of nucleotide databases of silkworm, avenues for improvement and possibilities for databases that could be created in the future.

Many basic physiological processes of insects are conserved, in spite of the evolutionary process. Thus the biological sequences of the silkworm are of importance as, their study could help to further elucidate the function of gene homologs and facilitate studies of insect domestication, morphogenesis, endocrinology, reproduction, behavior and immunity. Genomic data helps understand the organization of genes in the genome, their clustering and regulatory patterns in common functions or pathways. The ESTs and cDNA sequences help identify and annotate all the genes that can be expressed in the silkworm at various stages of development thus aiding in elucidating its metabolic functioning and gene expression profile. In addition we can analyze the organization of exons, introns, alternate splice sites and regulatory regions in the genes, which are important in biological studies . Information on microsattelites and non-coding regions too has its importance in studies elucidating evolutionary relationships, mapping and population genetics and forensic studies. Thus silkworm databases are essential for insect biology studies.

In light of these needs, a few databases have been created to store the data generated from genomic and cDNA sequencing operations carried out on the B. mori. To date, there are four major databases, that store nucleotide data, that are available in the public domain. Of these, two are genomic databases: the Silkworm KnowledgeBase hosted by the Beijing Genomics Institute (BGI) in China and the Silkworm Genome Database hosted by the Insect Genetics and Bioscience (IGB) lab at the University of Tokyo in Japan . The IGB lab also hosts the EST database for the silkworm namely, the Silk Base. This database contains all the EST sequences expressed in B. mori at various stages of growth and development, in various tissues. Another database, namely the Silk moth Microsatellite Database (SilkSatDb) hosted by the Centre for DNA Fingerprinting and Diagnostics at Hyderabad, India is a relational database of microsatellites extracted from available EST and Whole Genome Shotgun (WGS) Sequences of B. mori. The database stores three kinds of data: the microsatellite repeats found in the B. mori EST, WGS sequences and details pertaining to each sequence and information on the primers developed for each of these microsatellites.
The Silkworm KnowledgeBase (Silk Db) is a web-based repository for the curation, integration and study of silkworm genetic and genomic data maintained by many key institutes in China, mainly the Beijing Genomics Institute (BGI). After the generation of the ~6X draft genome sequence of B. mori, the database now provides data in the form of an integrated map of contigs, cDNAs, clusters of expressed sequence tags (ESTs), transposable elements (TEs), mutants, single nucleotide polymorphisms (SNPs) and functional annotations of genes with assignments to InterPro domains and Gene Ontology (GO) terms on a genome wide scale . The HIV RT and Protease Sequence Database is an on-line relational database that catalogues evolutionary and drug-related human immunodeficiency virus reverse transcriptase (RT) and protease sequence variation (http://hivdb.stanford.edu). The database contains a compilation of nearly all published HIV RT and protease sequences including International Collaboration database submissions (e.g., GenBank) and sequences published in journal articles. Sequences are linked to data about the source of the sequence sample and the anti-HIV drug treatment history of the individual from whom the isolate was obtained. The database is curated and sequences are annotated with data from 180 literature references. Users can retrieve additional data and view alignments of sequences sets meeting specific criteria.

PLACE (http://www.dna.affrc.go.jp/htdocs/PLACE/) is a database of nucleotide sequence motifs found in plant cis-acting regulatory DNA elements. Motifs were extracted from previously published reports on genes in vascular plants. In addition to the motifs originally reported, their variations in other genes or in other plant species in later reports are also compiled. Documents for each motif in the PLACE database contains, in addition to a motif sequence, a brief definition and description of each motif, and relevant literature with PubMed ID numbers and GenBank accession numbers where available. Users can search their query sequences for cis-elements using the Signal Scan program at our web site. The results will be reported in one of the three forms. Clicking the PLACE accession numbers in the result report will open the pertinent motif document. Clicking the PubMed or GenBank accession number in the document will allow users to access to these databases, and to read the of the literature or the annotation in the DNA database. Most programming languages require the programmer to declare the data type of every data object, and most database systems require the user to specify the type of each data field. The available data types vary from one programming language to another, and from one database application to another, but the following usually exist in one form or another:
• integer : In more common parlance, whole number; a number that has no fractional part.
• floating-point : A number with a decimal point. For example, 3 is an integer, but 3.5 is a floating-point number.

It represents an immutable sequence of characters. A rope's length is simply the number of characters in the sequence. Most string representations store all their characters contiguously in memory. The defining characteristic of a rope is that it does away with this restriction, instead allowing fragments of the rope to reside noncontiguously and joining them using concatenation nodes. This design allows concatenation to run asymptotically faster than for Java Strings. The String version of concatenation requires strings you want to join to be copied to a new location, which is an O(n) operation. Rope implementations also often defer evaluation of large substring operations by introducing a substring node. Use of a substring node reduces the time for extracting a substring of length n from O(n) to O(log n), and often to O(1). A flat rope — a rope with no concatenation or substring nodes — has a depth of 1. The depth of concatenation and substring ropes is one more than the depth of the deepest node they enclose.
Ropes have two overheads that contiguous-character string representations do not. The first is that a superstructure of substring and concatenation nodes must be traversed to reach a specified character. Furthermore, this tree superstructure must be kept as balanced as possible to minimize traversal times, implying that ropes need occasional rebalancing to keep read performance good. Even when ropes are well balanced, obtaining the character at a specified position is an O(log n) operation, where n is the number of concatenation and substring nodes the rope comprises. Rope rebalancing is fast, and the determination of when to rebalance can be made automatically, for example by comparing the rope's length and depth. Although ropes can serve as a general-purpose replacement for contiguous-memory representations of strings, only applications that extensively modify large strings will see a significant performance improvement. Perhaps it is not surprising, then, that one of the earliest applications of ropes was to represent documents in a text editor. Not only can text insertions and deletions be performed in near-constant time for extremely large documents, but ropes' immutability makes implementation of an undo stack trivial: simply store a reference to the previous rope with every change.

A scene graph is a general data structure commonly used by vector-based graphics editing applications and modern computer games. The scene graph is a structure that arranges the logical and often (but not necessarily) spatial representation of a graphical scene. The definition of a scene graph is fuzzy because programmers who implement scene graphs in applications and in particular the games industry take the basic principles and adapt these to suit particular applications. This means there is no hard-and-fast rule as to what a scene graph should be.
